Product import significantly slow using wpimport

Live site is lighting fast compared to before I installed the WPI performance (Scalability Pro) plugin. I just ran into an issue after importing about 900k products using WP import. Imports have become significantly slow and server often terminates the import. I was told this is because WP import is searching through the current products for duplicates. I don't care about duplicates. Is there something I can do to fix this using the WPI performance plugin or any other methods?
